Real Guitars on Lafayette between Mission and Howard. Mostly guitars and a fair amount of amps but they have a couple glass cases stacked full of pedals.

One of the best music shops I've ever been in was Robotspeak at 589 and 1/2 Haight St. I was a synth newb and the guy working the store was very cool and didn't talk down to me. He showed me a few different options that would be suitable for a beginner and let me play around with the demos for as long as I wanted. The Wladorf Blofeld had just come out and he was really excited about it in a genuine way, not a "I need to move product" way. Plus, he clued me in on a great bar a few doors down with an insane number of import and craft beers on tap.
Good B/S/T dealings with: univalve, DannDubbleEwe, Shish, ThePastRecedes, GiAnt_ROboT, chutneyfarmer, Muse FTW, robapov, skullservant, MaxMaps, psychedelicrelic, guitarslinger21, space6oy, theshoegazer, bongoben, osbornkt

If you're in the Haight/Ashbury area. Haight St. Music or whatever it is called, is a decent place to visit. Real Guitars is also good.

Starving Musician (In Berkeley, however) is a lot of fun. They try and carry lots of different pedals - they have some SS/BS and other cool builders in there.
